If I remember correctly. It was only used once in the whole game. When you have to save her, it basically becomes the overworld music.

ALttP. Dark World, Dark Mountain Forest, Light World Dungeon, Hyrule Castle, Master Sword Theme, Boss Fight, Original Kakariko Theme, Ganon Battle Theme, Opening Theme, Ending Theme, and Credits Theme.
However, Wind Waker is a close second... I love Grandma's Theme, Departure, Credits Theme, Farewell Hyrule King, Zelda's Awakening, Windfall Island, Forsaken Fortress, Gohma Fight, Puppet Ganon, Ganondorf Fight, and Ocean Theme.

I... kinda have my iTouch full of Zelda music... *nerd*

All this talk about music and me listening to all the Wind Waker music earlier has really made me want to play it again.
So here I go. :B
EDIT: I can't wait til I get to the farting pig on Windfall.

I was always impressed by the Oracle games' soundtracks. Leave it to Capcom to just up and create 16+ unique dungeon songs for the games. Majora's Mask has some really solid tunes too (like the Deku Palace and Stone Tower), and OoT is basically in a class all its own when it comes to music.
Spirit Tracks also had some really great songs! I loved the overworld and the boss battle musics.

And the Zelda game with the best music is Majora's Mask, obviously.
