You see, during the war in Hyrule, the leaders of the Gorons and Hylians made a pact of armistice by trading and adopting the other noble's respective sons. In this way, The Hylian King became a sworn brother of the Goron Leader. This meant that the races could finally coexist peacefully out of respect for one another. However, the King had not yet had a child, (as this was quite awhile back in the Hylian history,) and began a plot to coerce the Gerudo King's toddler to take the place of the Kings nonexistant heir. Ganondorf was subject to constant oppression under the Hylian sword, forcing his people to become thieves and nomads under the hail of constant attack. Finally Ganondorf agreed to give his child up for the good of his people, and sent his only son Falcon to live with the Gorons.
And instead of living in the Hylian kingdom, the Goron child, who turned out to have a peculiar mutation, was sent to the Gerudo fortress, where it became maladjusted by the Gerudo thieves forced lifestyle and its adoptive father's form of tough love. This, on top of the arid climate forcing him to adapt to his environment, caused him to have a twisted sense of morality, only wanting his adopted father's approval, if it even meant simply taking what he wanted. This mutated Goron child was simply called Bowser and would later be banished from the Gerudo encampment, as only one male could reign every hundred years. Ganondorf, meanwhile, became darker for the whole ordeal, hating the Hylian king with all his might, and yet still swearing loyalty to him until it was time to attack.
Out from under the tough love of his birth father, Falcon gained a sense of morality and peace amongst the Gerudo people and a way of Justice through Might. He would one day find a way out of the kingdom and even off the planet, in search of Justice and thrilling adventures. He would one day meet his birth father, but have no recollection of who he was. Ganondorf knows this, but some paternal instinct embedded within him knows it would be better for Falcon if he did not reveal the dark familial secret.
