Did you remember to go to a chapel of the nine AND HEAL ALL OF YOUR CURSES/DISEASES?! Wasn't that the sole reason you wanted to cure your bounty, anyway? Your luck will also be completely restored, as you mentioned earlier.
However, I think you'll have to run out of the Imperial City.

No, of course not. Being healed at a chapel has to do with fame/infamy, not bounty.

I still have all my horrible diseases, but I can deal with them.
