There's bodaciously a cutscene for everything (something they still need to fix). Playing a cutscene when you open a big chest makes sense, but kicking open a small chest EVERY SINGLE TIME?! There's even a scene for the item you get inside every single time. Yes, they're Deku Seeds. Yes, I know what they do. Don't remind me.
The passage of time really bugs me. Once it turns to night, there's bodaciously nothing to do for five straight minutes. The worst part is, time doesn't pass when you're in a town. Majora's Mask fixed this by having the time flow constantly. Plus, you can actually do things at night.
Z-targeting can be a bit annoying, especially when trying to use the boomerang.

I'm sure I can think of more reasons, but hey Ocarina of Time isn't that good.

Playing SMT:Nocturne for the first time and I made it to Kabukicho prison. This place is really disorienting and I can tell it'll take a long while until I've learned the layout and can actually progress past it.

Its story has some good ideas but is generally implemented so poorly. Characters seem to do things because they are supposed to, not due to any particular motivation.
Chosen one stories are inherently lazy. That's what makes The Wind Waker the best story-wise in the series.
The bizzare fate of Twinrova (as pointed out in one of Katie's early comics).
Adult Link has zero character - he doesn't feel remotely like the younger version you've been playing as. He's just some guy replacing the protagonist.
But back to dreaded parts in games:
I've been replaying Resident Evil 4 on Professional and the first chapter of the church is incredibly annoying. Constantly trying to protect Ashley from monks coming from all sides at once? And if you try and move away, she just crouches down in the middle of the horde. Why exactly do I want to save this girl? She's clearly too dumb to live.
Also scaling Mt. Coronet in Pokemon Diamond. Repels have no effect, and then the inevitable tunnel of Plasma Grunts before Dialga. Teeedious.

Bowletta's freaking castle in Mario and Luigi: Superstar Saga. Some of the puzzles and challenges are just tedious as heck and I can never figure out the timing for the enemies' attacks in that place.

I always felt Joke's End more.
All that splitting up, and that music…
And the boss.
Actually my least favorite part of that game is near the beginning where you don't have access to the castle town shops because there is little margin for error most of the time, and also because it lasts forever (until you fight the soda boss guy).

Yeah, the whole "Start with 1hp" thing was a bit much.
Superstar Saga is still one of my favorite Mario RPG, even though it has all these super hard bits. It's just so charming.

Horseback archery, flaws redressed. On track though: the damnable dam level in the NES Teenage Mutant Ninja Turtles. Look it up.
