ever notice how many comics can be made about link screwing up the weather? he can play a song and BAM! a flood. or making it ALWAYS DAY. curse the sun's song. and in Wind Waker he could change the winds. Hurricanes???
But my real idea come from Ocarina of Time, when you meet the redeads in town the first time. Well I walked by, and NONE of them attacked me. it was so weird. What if Link misjudged them and they had actually formed a peacefull, upright society??

The loss of upgrades between MP2 could be explained partially, since Samus appears to have given back the Light Suit to the Luminoth (she turns up in the Great Temple in her Varia Suit rather than the Light Suit). However, she still has the beam active you used to fight the final iteration of Dark Samus with; I know you have to collect the Phazon Energy Dark Samus fires at you and use it against her, but you can do that with any beam since all beams can be charged.
Metroid Prime 3 spoilers:
It also appears that, at the end of MP3, she somehow found time to remove the PED Suit and Hazard Shield from her suit while escaping from Phaaze. Though if you look closely in the cutscene after the final boss fight, you can see Samus still has the Hyper Beam active when she flies past the GFS Olympus.

I don't know if Katie's ever played Pokemon XD: Gale of Darkness, but the CIPHER Grunts always drop down from the ceiling. And I mean always. It'd be interesting to see the main character in XD walking along and suddenly he glances up to see the ceiling teeming with CIPHER Grunts.
Or something else funny along those lines

I was playing NSMBWii again and I though to myself, "Who would build a fiying WOODEN ship armed with explosives and flamethrowers?".
I could see a comic about that, maybe based on the opening scene. You see Mario, Luigi, and the Toads chasing the ship with Jr. taunting them and Peach waving for help, it gets away, and upon reaching the horizon, it bursts into flames or something.

Possible explanations:

2. Popup window asks her to renew her subscription to the weapon's software or tells her her free trial is over. She opts to hope she runs into another free trial, like some casual WoW players I know.
3. Samus suddenly remembers she pawned said weapon in order to feed her expensive habit: drugs, Gunship Decals, bobbleheads, gambling, male strippers.
4. Chozo technology is like modern technology, amazingly powerful but with increasingly short lifespan. Her tech needs replaced like an iPod or Xbox after only a year of use.

'Nother Pokemon XD comic idea.
During the Phenac City part of the story, the Pokemon Center and even the PokeMart aren't useable. To buy stuff you have to go to another town, and the heal your pokemon you have to sleep in this old man's house. With all the battling you'll be doing against CIPHER here, obviously you're going to be making a lot of visits. And yet there's nothing creepy at all about sleeping in a stranger's house. Nope. Not at all. Of course, I don't know exactly what the punchline could be, but yeah. None of these are ever picked up anyway.
Also, why do the police never get involved? I mean, I know the police force in Orre only consists of like two people, but honestly. The main character is running around stealing people's pokemon. And he never gives them back. Even to the people who didn't know they were shadow pokemon in the first place. Almost every single pokemon he captures was, at one point, somebody else's.
Also, how do those peons see with those ridiculous visors?

I agree with lyra... People telling you to take a rest in their house, while they sit at the opposite table is not creepy in the least.
Something else that bothers me is how Cameron the Cameraman ALWAYS knows exactly where you're going to be. Like, seriously.... It doesn't matter if it's midnight, a holiday, or 4 freakin' AM. He's almost as bad a stalker as that one guy that just happens to know that you just took your first steps into Kanto. Nope... Nothing suspicious there either.
