That's not what the article said at all. The point is, like I said, developing the game comes first, fitting it into the timeline comes last. They don't let the overarching series plot determine how the game unfolds (I.E. "The Master Sword was in the Lost Woods in ALttP. You can clearly see that games like WW and TP connect to OoT's ending, however, those connections were not made until the games were nearly complete. This doesn't mean they threw the connection in there without giving a shit (try arguing that WW's plot was born out of laziness), but rather the games themselves were not solely defined and developed for the sake of a timeline.
In this sense, Nintendo isn't being consistent because doing so would mean building the game in reverse, being paranoid about plotholes and writing themselves into corners (ALttP's backstory probably would never be able to be made into a proper Zelda game, so essentially, we wouldn't have OoT's establishing plot (or it would have to be made an alternate timeline where Link stopped him rather than the 7 wise men)).
I'd rather they focus on making the games good rather than making sure they fit in the timeline perfectly. I'd rather they "give a shit" about what really matters and not what fanboys think is the most important thing.

And Ganon can't have multiple alteregos? Agahnim didn't have to be the same as Ganondorf, and Ganondorf himself isn't exactly an alter ego, rather who Ganon was before he went all pig monster. Both Ganondorf and Ganon are the "true self" and Agahnim is the alter ego.
